My shallow take (we have a 2010 Civic FD and 2012 Altis):
The Civic has more power, especially on the open highway, and is more engaging to drive (better steering feedback and there is semblance of handling unlike the soft Corolla Altis). However we had more maintenance issues with our FD (at roughly 40,000kms mileage); busted PS hose and when it was new, it had a water leak that soaked the carpet. The Altis on the other hand is more comfortable and relaxing to use for the daily grind and the only problem we have with it now is that brake caliper sound/kalampag which we're trying to fix permanently (so far the CASA has not been successful). The Altis transmission also seems to be more refined (less shift shock); even my sister's 2012 current model Civic still has shift-shock.
Maintenance cost-wise, I cannot fully comment on the Civic since i did not really bother over the CASA records but i think Toyota is still cheaper and based on my ownership of both an ES Civic and Gen 9.5 Altis, the Toyota still gave me less problems . When the Civic busted it's PS hose, Honda was charging around 12K for the new part if i recall correctly although the bonus of Honda is you only go for service every 10,000kms.
Overall, if i had to buy again... my money will go for the Toyota. If you're looking for an Altis, better if you can get the Gen 10.5 (2011 to current) which has the newer ZR series engine.
